Viruses are a well know cause of problems. The good news is most viruses these days don't delete files. However, hard drive files may need replacement from a backup disk or reinstallation. Viruses also can impact system memory and the computer registry

Once a computer has been compromised by a virus, it is usually unsafe to continue using the same computer without completely reinstalling the operating system. However, there are a number of recovery options that exist after a computer has a virus. These actions depend on severity of the type of Virus. Many users install anti-virus software that can detect and eliminate known viruses after the computer downloads or runs the executable.

A combination of antivirus software, a personal firewall and intrusion detection software for spotting attacks in progress are good, but it's important to keep updated on current viruses as well. Antivirus software typically includes some sort of update mechanism these days, whether it be automatic as in Symantec's Norton Antivirus, or one that you check periodically.

There are two common methods that an anti-virus software application uses to detect viruses

The first, and by far the most common method of virus detection is using a list of virus signature definitions. This works by examining the content of the computer's memory (RAM, and boot sectors) and the files stored on fixed or removable drives (hard drives, floppy drives), and comparing those files against a database of known virus "signatures". The disadvantage of this detection method is that users are only protected from viruses that pre-date their last virus definition update
Anti-virus software does not change the underlying capability of host software to transmit viruses. Users must update their software regularly to patch security holes. Anti-virus software also needs to be regularly updated.
The second method is to use a heuristic algorithm to find viruses based on common behaviors. This method has the ability to detect viruses that anti-virus security firms' have yet to create a signature for.

Some anti-virus programs are able to scan opened files in addition to sent and received e-mails 'on the fly' in a similar manner. This practice is known as "on-access scanning." Anti-virus software does not change the underlying capability of host software to transmit viruses. One may also prevent the damage done by viruses by making regular backups of data

One possibility on Windows XP and Vista is a tool known as System Restore, which restores the registry and critical system files to a previous checkpoint. Often a virus will cause a system to hang, and a subsequent hard reboot will render a system restore point from the same day corrupt. Restore points from previous days should work provided the virus is not designed to corrupt the restore files. Some viruses, however, disable system restore and other important tools such as Task Manager and Command Prompt. An example of a virus that does this is CiaDoor

it's good practice to empty your Recycle Bin on a regular basis, as long as the file isn't opened or launched, your system won't be affected.

McAfee Avert Stinger is a stand-alone utility used to detect and remove specific viruses. It is not a substitute for full anti-virus protection, but rather a tool to assist administrators and users when dealing with an infected system. Stinger utilizes next generation scan engine technology, including process scanning, digitally signed DAT files, and scan performance optimizations.

If a virus is on your system and anti-viral software can't clean it, then reinstalling the operating system may be required. To do this properly, the hard drive is completely erased (partition deleted and formatted, not quick-formatted) and the operating system is reinstalled, and separately scanned for infection before erasing the original hard drive and reinstalling installed from media known not to be infected. Important files should first be backed up, if possible
This does not re-install your programs. The computer is returned to its 'Out-of-the-box' state. Make sure you have all the original software disks before attempting system reinstallation

Your computer is indeed filled with hidden functions and services whose existence you may barely know. Most of the times, such a large number of unnecessary background programs is likely to slow down your computer to a crawl without any valid reason or necessity to do so.

When you install programs many them lodge into your startup group, running in the background awaiting their call to duty, but many you don't need, these also can slow down your computer.
By freeing disk space, you can improve the performance of your computer. The Disk Cleanup tool helps you free up space on your hard disk. The utility identifies files that you can safely delete, and then enables you to choose whether you want to delete some or all of the identified files.

Use Disk Cleanup to:

Remove temporary Internet files
Remove downloaded program files (such as Microsoft ActiveX controls and Java applets)
Empty the Recycle Bin
Remove Windows temporary files
Remove optional Windows components that you don't use
Remove installed programs that you no longer use

In addition to running Disk Cleanup and Disk Defragmenter to optimize the performance of your computer, you can check the integrity of the files stored on your hard disk by running the Error Checking utility.

As you use your hard drive, it can develop bad sectors. Bad sectors slow down hard disk performance and sometimes make data writing (such as file saving) difficult, or even impossible. The Error Checking utility scans the hard drive for bad sectors, and scans for file system errors to see whether certain files or folders are misplaced.

you can turn off Uneeded Windows services:
FTP Publishing: Disable this if you do not use FTP.
Alerter: Disable this one if you are not on a network because you will not receive alerts.
Application Management: Set this to manual.
Automatic Updates: Disable it if you don't require auto updating and patching of Windows.
AdobeLM Service: Not all computers have this service, still it is useless, just disable it if you have it.
ClipBook: Disable this if you are not on a network, since you don't need to share anything.
DNS Client: Set this to manual if you are not on a network.

Fast User Switching Compatibility: Disable it if you have only a single user on your computer, or if you do not use fast user switching feature much. That is, if you completely log-off and then allow other users to use your computer, then you do not need this. Note that this service is completely useless for low memory computers.
Computer Browser: Disable this too if you are not on a network, as you don't need to browse and monitor connected computers.

Indexing Service: Turn it off, it uses lots of CPU. If you are an avid searcher, like a maniac, on your computer, leave it on since it will help you. If you know where your files are and do not use search that often, then disable it for your good.
Help and Support: Set it to manual or turn it off if you do not use the help feature often. You can turn it on again when you want help.

Windows Messenger: Disable this if you are not on a network, it uses too much memory and it is a hog. Also, it does no good and sometimes it is likely to become a security threat.
HTTP SSL: Set it to manual. InstallDriver Table Manager: Disable it, it does no harm in doing so.
Office Source Engine: Disable it if you have a MS Office CD handy always, its helpful if your installation goes corrupt.
Remote Registry: Serious security threat if turned on, disable it no matter what.
Task Scheduler: Disable it if you don't schedule tasks like defragmentation, error scans etc. and plan to do it your self instead.
